Philadelphia finally buried one of their opportunities in the 64th minute, as Edu flicked a header across the front of the net and McInerney headed home.
The Union would find themselves just seconds from victory and three points, when a Timbers corner was buried by Gaston Fernandez in the 93rd minute, salvaging the point for Portland.
While having extra points ripped from their hands in the final seconds will sting for the Union, they looked solid in the season opener and ultimately will return home with one point before next facing the New England Revolution.
